Metroid Fusion Walkthrough

Metroid Fusion guides the adventure through navigation-room objectives and locked-sector progression. Follow the route below from the B.S.L. outbreak to the final escape, with the ability gates that most often stop players called out along the way.

Main Deck — Return to the B.S.L. station

After the opening events on SR388, Samus returns to the Biological Space Laboratories. Receive briefings from Adam, learn the elevator network, and enter Sector 1 for the first investigation. Several doors stay locked until Adam authorizes new sectors.

Sector 1: SRX — Investigate the simulated SR388 environment

Find the Missile Launcher, open orange hatches, and confront the X-infected Arachnus. Keep moving when it rolls across the arena and strike after it exposes its vulnerable body to claim the Morph Ball.

Sector 1: SRX — Recover the Charge Beam

Download the Charge Beam in the Data Room and use charged shots against armored enemies. After the X outbreak changes the route, return through the newly opened passages toward the sector elevator.

Sector 2: TRO — Investigate the tropical sector

Follow the mission to the Data Room and acquire Bombs. Defeat the Bomb Guardian by dodging its charge and punishing the recovery window, then bomb suspicious floors and walls to reveal hidden routes.

Sector 6: NOC — Evade the SA-X and restore suit defenses

When Adam reports unusual SA-X activity, slip through the dark sector while breaking its line of sight. Download Hi-Jump Boots and the Varia Suit — early SA-X encounters are meant to be escaped, not fought.

Sector 4: AQA — Search the aquatic sector

Clear submerged passages and confront Serris in the high-speed arena. Stay near open water, fire when Serris crosses a predictable line, and collect the Speed Booster for dash routes and Shinespark setups.

Sector 2: TRO — Super Missiles and Speed Booster routes

Return to the tropical sector, break speed-boost blocks in long corridors, and download Super Missiles to open green doors. Stop a boost with crouch, then press jump plus a direction to Shinespark across long gaps.

Main Deck — Repel the Yakuza at the Operations Deck

Adam sends Samus to the Operations Deck, where the Yakuza attacks from a vertically constrained arena. Aim for the exposed mouth, swing to the opposite side when it advances, and keep missiles for the final phase.

Sector 5: ARC — Ice Missiles and the frozen sector

Survive B.O.X. and its missile barrages, then download Ice Missiles in the Data Room. Freeze enemies into temporary platforms and re-test ice-covered rooms that were out of reach before.

Sector 5: ARC — Nightmare and the Gravity Suit

Face Nightmare, whose gravity beam warps jump height across the arena. Strip its armor, aim for the exposed core, and absorb the Core-X to claim the Gravity Suit for free underwater movement.

Sectors 3 and 6 — Plasma Beam and Space Jump

With station security loosened, revisit the volcanic and dark sectors to download the Plasma Beam and Space Jump. These late beams and jumps reopen older sectors and set up the endgame routes.

Restricted Zone — Destroy the X-infested station

Defeat the SA-X and Neo Ridley, absorb their X cores, and set the station on a collision course with SR388. Circle beneath the Omega Metroid's claws, fire at its exposed chest, and reach the evacuation ship.

Quick Tips

  • Navigation rooms define the current objective — if a route is blocked, the required upgrade is usually somewhere else.
  • New abilities reopen old sectors, so revisit the Main Deck elevators after every major upgrade.
  • Save Rooms preserve progress and Recharge Rooms restore health; use both before any boss attempt.
  • Backtracking is part of the design — late-game mobility turns early dead ends into shortcuts.

Metroid Fusion teaches its mechanics through gated exploration. New abilities change which rooms, doors, and tunnels are available, so learning the systems early makes the whole station easier to read.

Master movement first

Run, jump, crouch, and reposition constantly during combat. Midair direction changes matter because most bosses punish standing still.

Beams and missiles do different jobs

The beam handles ordinary enemies while missiles open colored hatches and burst armored targets. Charge the beam before difficult rooms and save missiles for what needs them.

Inspect the station as Morph Ball

Roll through narrow tunnels and bomb suspicious floors and corners — many apparent dead ends hide item rooms or alternate routes.

A 100% run in Metroid Fusion is really two runs: collect the obvious item rooms during the story, then perform one full cleanup lap after acquiring the Gravity Suit, Space Jump, Power Bombs, and the remaining beams.

Freeze enemies into platforms and sweep the high ledges and long jump routes once water and cold no longer slow Samus down.

The B.S.L. is divided into a central Main Deck and six specialized sectors. Story objectives frequently reopen earlier areas, so the fastest route is usually determined by the latest ability rather than the nearest elevator.

Central Hub

Connects the Operations Room, Navigation Rooms, elevators, Data Rooms, Habitation Deck, and the Restricted Zone. Return here whenever the story updates objectives or opens a new route.

Sector 1: SRX

Early Area

A recreation of the SR388 environment with broad caves and vertical shafts. Check ceiling alcoves and Morph Ball tunnels — the late-game return unlocks a hidden Screw Attack route.

Sector 2: TRO

Early-Mid Area

A tropical sector of plant chambers and branching routes around the Data Room. Bomb blocks and destructible floors commonly conceal alternate passages worth revisiting.

Sector 3: PYR

Midgame Area

A volcanic sector of heated rooms and industrial corridors. Separate safe corridors from heat hazards on the map — several paths open only after beam and suit upgrades.

Sector 4: AQA

Midgame Area

A water-processing sector of submerged rooms and pump facilities. Before the Gravity Suit, underwater movement is slow, so mark vertical shafts for later revisits.

Sector 5: ARC

Late-Mid Area

A frozen sector with icy rooms and the Nightmare boss route. Track frozen enemies and suspicious blocks that become meaningful after Ice Missiles and the Gravity Suit.

Sector 6: NOC

Late Area

A dark sector of low-visibility rooms and long shafts. Use door colors and room boundaries to keep orientation, and mark isolated platforms that lead to hidden item rooms.

System Guide

Blue beam doors, green missile doors, yellow Super Missile doors, and red Power Bomb doors each announce the weapon that opens them, alongside security and story locks.

Metroid Fusion Endings and Unlockables

Metroid Fusion records item collection and clear performance separately. Completion-focused players can sweep the station for expansions, while speed-focused players can optimize the critical route — the ending presentation reflects both.

Standard Story Clear

Defeat the final boss with no time or collection requirements. The standard ending plays and the completed save can be replayed with completion tracking intact.

Improved Completion Clear

Finish with a higher share of Energy, Missile, Super Missile, and Power Bomb Tanks collected. A higher percentage changes the ending presentation compared with a low-collection clear.

Fast Clear

Complete the story while minimizing detours, using the in-game clear time as the benchmark. Time targets are tracked separately from item percentage.

High-Completion Speed Challenge

Collect nearly every expansion while still clearing the game quickly. Leave difficult expansion rooms for the late game, when the full ability set reduces traversal friction.

100% Item Completion

Collect every Energy Tank, Missile Tank, Super Missile Tank, and Power Bomb Tank for the highest completion result and its corresponding ending presentation.

Metroid: Zero Mission Link Feature

Original GBA hardware supports a link feature between Metroid Fusion and Metroid: Zero Mission. It is a historical cross-game bonus, separate from Fusion's own endings.
